That intake looks just fine!
I would would not sweat the intake port alignment too much. On my Muscle Motors 528, the port alignment was terrible. I mean terrible. When I asked Mike Ware about it, he shrugged his shoulders and said don't matter, but if it makes you feel better here is some epoxy and go at it. So I did. Alignment was spot one when I was done. Zero et or mph difference. Zero. Go figure. All I can think of is that its laminar flow and the protrusions were not affecting the laminar characteristics.
Engines are strange, I took a 305 Chevy out of some guys shed, put a truck head on one side, took a used PAW (anyone remember them) cam, used a Mr G adapter to fit my Holley to a cast iron intake and could keep up with a Grand National at the track. my Z28...
Funny thing about the 305 camshaft when it first came out.. it had the same lift/duration/lobe sep as a 70's LT-1 cam, only was retarded 4 deg for emissions.. Oh yea, it flattened lobes in under 20k miles..

I had some time to work on the engine this week end - installed my pushrod length checker to figure out pushrod length, at the same time I checked piston to valve clearance. Plenty of clearance - more than I expected. Sorry forgot to take pictures, time to order pushrods.
I also bolted on my nasty old headers and installed the plugs to figure out spark plug wire routing, I still have to cut to length and install the ends.

Sorry to hear about your friend! I have a life long friend that is going through the same thing. I've been helping him finish the car that him & I drove to Denver for school in 1975 before the inevitable happens. It's kind of a Mopar. 1970 Simca 1204

I have an update on Mark. He went to some specialists and it turns out the cancer is not as bad as was originally thought. He is getting chemo and is responding well to treatment.
Update -
Got some more time in, made some adjustments to the plug wire routing and started cutting and crimping the distributor cap ends on. I also dropped the intake off at the machine shop to get it machined. Tomorrow I will order the pushrods.
